Here's another one: in Captain America: Civil War, when Tony goes to visit Peter Parker to recruit him. Tony asks him to scoot over so he can sit on the bed next to him. It was originally scripted that Peter would just scoot over by himself, but with Robert Downey Jr. legitimately telling Tom Holland to scoot over actually added to Peter's character, being a little bit of a geek and kind of unsure of how to associate with a billionaire, so they kept it in the final product. It's a more subtle one, but it's worth mentioning

What about Donald Glover slipping and falling in The Martian? He looks at the garbage can like he genuinely didn't know it had holes, but keeps going without breaking character. Cracks me up every time.
